First of all: it is never a good idea to generate PDF with JSP. JSP doesn't handle binary data very will (encoding problems).
In your case, I think you have added newlines, spaces,... to the original code without knowing it. As you can see in the code, the content-length-header is set because of an MSIE problem. Maybe you are adding extra content (more than the length) by adding 'unvisible' characters...
